This is indeed a limitation of the Java uploader. I agree that it would be a worthwhile feature to add. I've added it to our Mantis here:

This is an inconvenient bug in pydas that we haven't gotten around to fixing as of yet. A workaround would be to create a new API key for you user on the Api tab of your user profile. Here's how:
1) Log in.
2) Hover over your name in the upper right and select "My Account"
3) Select the Api tab.
4) Generate a new API key with a longer default expiration time.
6) Authenticate with pydas using the new API key.
