Hi ilker
The process of segmentation and registration is
independent of the fileformat that you use for
storing your images in disk.
For a list of the most commonly used segmentation
methods in ITK you should consult the Tutorials
http://www.itk.org/HTML/Tutorials.htm
and the ITK Software Guide
http://www.itk.org/ItkSoftwareGuide.pdf
You may also find interesting to read the chapter
on "Reading and Writing Images" so you understand
the IO architecture of the Insight Toolkit.
