I believe that the Box source is not a good test case. The box source was described to me as a 2d skin of very large polygons. I tested your examples listed below on the disk_out_ref dataset, and clip by box, sphere, etc worked fine.
I have replicated this bug, and it has been reported as ParaView bug number 8533. Good catch!

I think there is some bugs in clip filter and probably other similar filters. (using proxy Properties)
1 - create a box source, apply a clip on it using a plane, save the state, disconnect or close paraview, load the state, try to change the clip type to box for example, no Box ! ( sometimes it works )
2- create a box source, apply a clip on it using a plane, change the clip type to box and apply, continue changing the clip type and applying like more than 10 time, you will see that every time you change the clip type and apply, it takes longer to load, and finally it will crashe paraview.
