Hi Elad,
1) This may be what you are looking for
"Gray matter segmentation"
http://www.na-mic.org/publications/item/view/907
and you may find this also interesting.
http://www.slicer.org/slicerWiki/index.php/Modules:GyriContourSegmentation-Documentation-3.5
2) I presume that you are doing this from MRI images,
is that right ?
If so, have you evaluated if there is a need
for correcting field inhomogeneities in your image ?
3) There are multiple methods that you could
use for gray matter segmentation.
In Slicer you will find implementations of
* Region Growing
as well as more sophisticated methods such as
* EM Segmentation
http://www.slicer.org/slicerWiki/index.php/Modules:EM-Segmenter-Documentation
Please let us know if you still don't find
what you were looking for.
Thanks
Luis
