Hi Miki,
There are number of 3D registration code samples in the examples
directory of the ITK. However, we might be able to further help you
if you would give us more information about your application and 
type of data you are working with. 
For validation of the resulting images you can compare them with a 
ground truth if available, otherwise insuring forward and reverse
consistency in the registration process along with post registration
metric evaluation can help you validate the results. Visual validation
by experts also have been used in some cases
