Just wanted to correct myself from yesterday's reply....
I use the versorRigid3DTransformOptimizer not the gradient descent.

It shouldn't happen...
A bit more of information will be helpful...
For example:
1) Are the two synthetic images representing the same
Modality ?
The Image metric in DdeformableRegistration7.cxx
is MeanSquares, so it is expected that both images
should represent the same modality with a similar
distribution of intensity values.
2) What combination of registration components did
you used for the Rigid registration ?
- What Metric ?
- What Transform ?
- What Interpolator ?
- What Optimizer ?
3) Are you feeding DdeformableRegistration7 with the
resampled image resulting from a Rigid registration
process ? or did you set up the Bulk transform of
the BSpline deformable transform ?
4) How many iterations of the Deformable registration
did you manage to run before it stopped. ?
BTW, the size limit of emails to the list is 40Kb,
