Hi Bimbo1982,
You may want to look at the Valmet tool developed at UNC.

a paper describing this tool was published in MICCAI 2001
http://midag.cs.unc.edu/pubs/papers/MICCAI01-gerig-valmet.pdf
Many of the comparison methods used inside Valmet are
available in ITK.
