Ryan/ Steve,
I don't believe that it is possible to change the opacity of NAN data to transparent.  I added a bug, here:  http://www.paraview.org/Bug/view.php?id=16759.

I know this is thread is already a couple of weeks old, but I was curious if you ever figured out how to set the NaN color to have an opacity of zero? I’ve been wanting to something very similar.
